5 Signs Your CPA Wants You to Clean Up Your QuickBooks Online

"Your books need cleaning up before I can file." If your CPA has said some version of that, you're in good company — it's one of the most common reasons small businesses come to us. The good news: a messy QuickBooks Online file is fixable, and once it's clean, tax time gets far less painful. Here are five signs your books are due for a clean-up.

1. Your accounts haven't been reconciled in months

Reconciliation is the process of matching every transaction in QuickBooks to your actual bank and credit card statements. If months have gone by without it, there's no guarantee your numbers reflect reality — and your CPA can't rely on them to prepare an accurate return.

2. There's a pile in "Uncategorized" or "Ask My Accountant"

When transactions aren't coded properly, they land in catch-all buckets. A large balance sitting in Uncategorized Income, Uncategorized Expense, or "Ask My Accountant" is a red flag that the books haven't been maintained, and it usually means deductions are being missed.

3. Your balance sheet shows impossible numbers

Negative bank balances that don't match reality, a negative inventory count, or owner's equity that swings wildly are all symptoms of underlying errors. A balance sheet that doesn't make sense is one of the clearest signals a clean-up is overdue.

4. Duplicate or missing transactions

Bank feeds that were connected and disconnected, manual entries layered on top of imported ones, or a gap where a feed stopped — these create duplicates and omissions that quietly distort your income and expenses.

5. Last year's numbers keep changing

If a prior period that should be "closed" keeps shifting, someone is editing historical transactions. Without a closing date set and the books locked down, your financials are a moving target — and that makes your CPA nervous.

What a clean-up actually involves

A proper QuickBooks Online clean-up means reconciling every account to the statement, recategorizing miscoded transactions, removing duplicates, fixing the chart of accounts, and setting a closing date so the past stays put.
